I was thinking about the military alphabet and figured why not make one for Pokemon? I would like to stay away from legendaries if I can, mainly because it would make sense for it to be with common pokemon. I also don't want the same line in there(like have gengar and haunter). Unless it says otherwise, all these are open to suggestions. So here's what I got so far:
Abra (Decided)
Bagon
Chatot
Ditto
Ekans
Flaafy
Gengar
Hoothoot
Illumise (can be said fast enough)
Jynx
Krabby
Lotad
Muk (Decided)
Numel
Onyx
Paras
Quilfish
Ralts
Seel
Trapinch
Umbreon (I like it, but may not stay)
Vulpix
Wynaut
Xatu (Only Possibility)
Yanma (Shorter of the 2 Y pokemon)
Zubat
O should be Octillery, and I should be Illumise if it didn't have to do with long names. BTW, why DOES it have to be short?
I know, I know! O could be Onix! Or, Oddish works too. They have to be two syllables, correct?
Of course.... two syllables.....

Well, I can't help you with "I" bud. I don't think there IS a short named pokemon for I yet.
The "I" Pokémon with the shortest name is Ivysaur... :/

Now for the other letters!

For "B", Baltoy, Budew, Bagon, and Burmy have the shortest names. Much shorter than Beedrill.

For "C", Crobat, Cleffa, Cubone, and Chatot have six letters, making them the shortest.

Ditto has the least letters of all "D" Pokémon.

Furret, Feebas, and Flygon all have the shortest "F" names.

Gloom has the least amount of syllables of all "G" Pokémon, though Gible and Golem have the same amount of letters.

Ho-oh is, unfortunately, the Pokémon with the least letters in "H", but Hypno comes the closest (Or a tie, if the "-" is counted as a letter) for the non-legends.

"J" is Jynx. Least letters, AND least syllables.

Shortest for "K" is Krabby.

For "L" it's Lotad.

Since Natu is excluded because of Xatu, Numel is the shortest for "N".

Paras and Pichu are the shortest for "P".

Quilava has the least lettters for "Q", but Qwilfish has the least syllables.

Ralts for "R".

"S" is Seel.

Tauros is shortest for "T".

Again, a legend is shortest for "U" (Uxie). Unown is the shortest non-legend.

The rest of them are fine.

I will be Illumise, It can be said fast enough. I don't want Uxie, but I may not be able to help it. Hoothoot stays. Jynx, Bagon, Chatot, Ditto, paras, Seel, quilfish, ralts, Onyx, Krabby and Lotad are in. All the rest stay for now. Thanks a lot. Any questions don't hesitate to ask. Editing above post.

Well, I don't really know. I just thought it might come in handy... I guess. Plus, I start weird things when I'm bored. This is the kind of stuff that goes through my head constantly. Crazy people do crazy things.
Um, you should really change N to Numel, like Floppy said. You say you don't want pokemon in the same line, but you have Hoothoot and Noctowl. You said Hoothoot stays, so, really.
